Probably checking if you have worms or some other infectious disease. Also anything is legal in Japan because you are a foreigner and have no rights.

I came here because I know Japan to be a wholesome country of anime and a rich country welcoming of foreigners. None of the animes I have watched like Chainsaw Man, One Punch Man, Berserk, Death Note etc. have ever mentioned discrimination against foreigners. This is not the Japan i know of. Plus I don't think they'd just make me take a fecal exam. I was led to believe this is more of a gym policy in general which still doesn't make it okay in my opinion.
